Recently I have been looking into getting a flashlight carrier but all of the ones that I have looked at thus far carries the light lens up. Why is that?

I would think that that position has two disadvantages. The first being that the lens and bulb are more exposed to damage and the second would be that the light would have to be rotated 180 degress before being deployed. Since the guys who build these things put more thought into these considerations than I do I am assuming that there is a good reason for this. Anyone care to tell me what am I missing here?

You might check out Matt Del Fatti's offering for a magazine/light pouch combination or a single light pouch. His is a custom shop and will endeavor to accomodate your thoughts. Also, if you find kydex acceptable, Blade Tech makes a combo pouch that works very well and carries a SureFire Z2 lens down. I have one for my Glock 19 and like it very much. Other leather makers may also have offerings I am unaware of.

Steve at http://www.raftersgunleather.com makes a bezel down light carrier for about 30 shipped in all the basic colors. It attaches to the belt with a reverse metal clip such that as you pull the light out, the bottom of the clip is tightening against the bottom of the belt. I have yet to lose the carrier in nearly three years of near daily use with both a old school metal 6p and a Gladius. Moreover, Steve is a real gentleman to deal with.
